Luckless Fools by Shona is the first story that made me go "Oh, John" instead of 'oh, Dean.' It's filled with angst and need and eyes-wide-open, and yet... well, it's really good. Well written, and if you like John/Dean even a little bit, I suggest you go read this story.
Oh, John.

Blood and Roses by mickeym
Porn. Kinky porn. Kinky bloodplay Sam/Dean wincesty porn. With a dollop of WInchestery schmoop.
So, if a little bloodplay with your porn is something you like, then this is a really really really really really well-written bit of Sam/Dean porn. It's hot and real and vivid and has the little bits of emotion and angst that make the boys themselves. If the kink is your cup of tea, then I highly recommend it. If it isn't your cuppa, then you might take a peek anyhow and see how it goes. ;-)

I'm going to try to update this lj with some recs (it's been what, a year? ;-) ) I need to get my wanna-recs organised, so it may take awhile, but for now here's one I want to go ahead and recommend.
Easy to Say (Harder to Feel) is an on-going AU story featuring Jared/Jensen. RPS slash, with a slight change in Jensen's background before bringing the boys onto the set of Supernatural. OK, more than slight - he's a hooker, and Jared meets him on the job as it were.
The story isn't perfect; there are changing povs every few paragraphs (it looks like the co-writers take turns writing, and each one writes from within one character's pov.) The story is being posted two chapters at a time and there is a sex scene in almost every chapter -- if you read several chapters at once the sex tends to overpower the plot at times. But the story itself is worth it; the characters' emotions are very well-realised, and they deal with their relationship and Jensen's past in very interesting and belieavable ways. Jensen's past isn't sugar-coated, nor does it go away, but they still get to find happiness (for now - the current chapter has made very threatening angsty moves. Wheeee! Angst!)
It is currently up to chapter 23 and is definitely an ongoing WIP. But the first 22 chapters read a lot like a complete story, with chapter 23 reading like the start of the second story.
Also, I'm a sucker for 'angsty background, you can't possibly love me, low-self-esteem' angst slash. Which this has, in spades, without feeling like it's wallowing over-much or hitting you over the head. The angst is balanced with love and comfort and hope...just in time to bring back more angst. (Yay!)

A SGA Carson/Rodney slash fic rec. I'm still crying. And she wrote it for me!! All for me, and she may never forgive me. ;-)
sage_theory's Ides
I can't do this story justice with words, but - god. I cried, I gasped, I was stunned and amazed and overjoyed and.... pulled me in and twisted me around and so many excellent lines that made me smile and laugh and nod knowing and - dude. Dude. DUDE. This story deserves to be read. A bajillion times over.

He Ain't Heavy by Lisa is a Team vid (no pairing) that is just incredible. The song and clips fit together so well, and it just makes me want to write stories that embody what is being shown.
It's just gorgeous. And no small amount of hurt/comfort. ;-)

So, I'm falling back into the show after a short hiatus. Trying to get caught up on my slashy reading, and lucked into finding several long, excellently written stories right off.
Referencing Gilbert Ryle by Brighid is fun Shepperd/McKay. The guys are just.. them, and guys, and snarky and fun and it was just a really great read. Even with angst and emotions and all that stuff, the 'fun, snarky, we're guys we're not being sensitive' mood never really got broken.
Mice has written a lovely, scrumptious, want more now darnit series called "Moments Sacred and Profane". It's McKay/Beckett, and it has throughly spoilt me for every other piece of SGA fiction out there. It has a wonderful balance of angst and hope and fun, and it's long and detailed and I almost was late for work twice trying to read all of it. I love how realistic it is, and yet it feels like everything is going to be wonderful, like a fantasy come true.
Leah's Balcony Sessions have spoilt me for long and lovely McKay/Shepperd fic. A series of five (so far) stories, it is a nice, angsty dance of two guys trying to have what they want and not what they don't. Lots and lots of scrumptious hurt/comfort along the way.

I haven't read TS fic in years, so these are some of the stories I remember loving back in the beginning of the fandom. My tastes may have changed since then, but this is what I read and reread then. (I've left out a few authors who are always recced, like Merry Lynne and Francesca because I figure if you care, you've read them already....)
Myrna's Waiting in Vain and The Wall. I had 'The Wall' saved to my harddrive for rereading. It hit my angst kinks in a big way.
Hellblazer's 'The BS Factor'. Heavy warnings on this one, but...wow. Very powerful and compelling and horrible things happen.
Ninjabae has a series Adventures of Sentinelman and Anthroboy which is as silly as it sounds, except it made me write angsty fic.
R'rain has lots of stuff. :-) I like her Voyager fic as well as Sentinel.

Snape/Percy excellent goodness. That isn't to say it's a totally happy story. But it's very real, and very delicious.
Unnatural Acts by prillalar. Rated NC17.

Merry and Pippin sweetness, at the tail end of RotK. It is lovely, and funny, and perfectly captures the hobbits and their changing world, as well as the things that do not change.
Surfeit of Honours by Prillalar, in finest hobbit tradition - posting fic for us all on her birthday.

keelywolfe always does a lovely job writing. This time she's written a Boromir/Faramir story called Less Than Memory.
Rated R, and with movie spoilers (well, book spoilers too!). It's sad and lovely and just lovely to read. It's short and succinct and captures Faramir just perfectly.

Storing this here because I seem to keep losing it:
Revelations is a Daniel h/c gen fic that, the opening at least, manages to hit lots of angst buttons. :-)

Awwww!
East of Eden is just.. sniff. Aww! Cain and Abel, and their uncles Aziraphale and Crawley. It's very cool, well-written - some very good details in there that just add that extra touch. And, you know. Awww.
You'd think Will/Jack would be the obvious pairing, right? So I've gone and fell in love with William Sr/Jack and Jack/Norrington.
Sigh.
Under the Uniform is just cool. And fun, and fruaght with lots of meaningful stuff that isn't thunked over your head.

I normally hate to rec anything on ffnet, but this story made me cry. So I have to. Twofish
Watch out for popups.
Hellblazer once wrote a fic called The BS Factor. You either love it or hate it, but once upon a time everyone in TS fandom knew about it. What with the Sentinel being in reruns, I figured it was time to remind folks.
Also, she writes Wesley/Angel fic. This is always a good thing.
Also, lots of other good fandoms.
